I understand that this is a conflict inducing topic with no definitive answer, but I want to know any counters to what I'm about to say as well as any thing which may help this line of reasoning. This is based on the anime but I'm welcome to any points which originate in the manga. The ending of part 6 implies that Dio was wiped, with Pucci, out of existence because otherwise it would be hard to explain Irene's name as well as Jotaro being a loving father because Irene is named Jolyne and Jotaro being a bad father is due to Dio's existence / Joestar curse. Dio not existing can be explained because Pucci merged with part of Dio's soul. Stands being souls as explained with the discs, and green baby being a resurrected fragment of Dio's stand which merges with Pucci's stand. Pucci gets wiped -> Dio gets wiped. How does everyone else still exist in the Ireneverse? Well fate is explained clearly in Part 6 as two points which can't change but everything between can, in any way no matter how unlikely as long as they fulfill fate (Emporio hit by a broom / Fake Cujohs example). So events playout in such a way in the Ireneverse that every birth of every person is a fated conclusion and must happen (Dio's kids being the result of the Speedwagon Foundation's freaky shenanigans with Johnathan Joestar's body). Another explanation could be that just as Jolyne wasn't in prison because Pucci never existed, Dio's kids (because it was a direct action from dio) don't get born and instead the kids that were living during the switch to the Ireneverse would just be plopped in like Emporio. I personally prefer the first explanation though because it meshes much better with the JOJO concept of fate that was bashing the viewer on the head in part 6 and existent in part 5. This way everyone from previous parts exist, any "fated" moments from previous parts happen, the conclusion in part 6 makes more sense, and the Joestar lineage gets a happy ending. With this all being wrapped up with the concepts focused on in part 6 (Stands -> Souls / Fate).
